In Fire Emblem Fates, enemy units who are captured are sent as prisoners to the prison facility at the player's My Castle. The player can recruit these units from the prison. Prisoner units can fulfill several uses, including helping to reinforce their army if they are missing proper units, giving access to unobtainable classes in the player's route, and giving the player a unit with access to unique skill combinations which ordinary playable units would otherwise not be able to easily obtain.

Once the prison has been constructed, Orochi and Niles can use their personal skills, Capture and Kidnap respectively, to send defeated units to the prison. After clearing the map, the prison can then be visited in My Castle to view the captured units. There are two ways of convincing prisoners to defect to the player's army: to spend resources to bribe them, or to have the current prison guard attempt to persuade them. Bribing works automatically, but persuasion may require multiple tries to succeed depending on how high the prisoner's stats are.
Prisoners behave as bonus units. They have no dialogue of their own, and unlike the bonus units of Awakening, will not display dialogue boxes when they activate an event tile. However their portrait's expression changes during a level up depending on their stat gains; for example, they smile enthusiastically on a great level up, and wince when receiving a bad level up. They also cannot form support relationships, although they can participate in pairing up, and they are not mentioned in the epilogue's character endings. Like other bonus units, prisoner units can have their current stats saved to the Unit Logbook and can be re-bought later in other save files. They have a specific section of the Logbook dedicated to them, which can save a maximum of 100 prisoner units. A prisoner's Logbook entry can be updated at any time to reflect any changes made to their stats, and entries can also be removed or locked to prevent automatic overwrites.
Generic prisoner units retain the same portrait and battle model that they had as enemies, with the exception of Outlaws, whose hoods will be lowered once they have been recruited, like Niles. Upon changing class, they keep their original portrait but use the head model of their new class. For example, a generic Fighter will keep his brunette, helmetless portrait, but will have a grey haired, helmeted model if promoted to Hero. The capturable bosses retain their own portraits and appearances when converted into the player army, including head models.
Stats

- Class: Prisoners retain their original class. If they are in a base class, they can be promoted normally using Master Seals. The only reclass option available to them is the alternate promotion of their base class, if they are promoted, so they cannot use Heart Seals if they are unpromoted. However, prisoners are allowed to use items such as the Witch's Mark and Sighting Lens to reclass into specific gender-compatible classes. The exception to this is Candace, who cannot reclass at all.
- Stats: Prisoners retain their original stats without changes after conversion into the player army. This means that prisoners captured on higher difficulties will be stronger than those captured in lower difficulties.
- Maximum stats: Boss units have unique max stat modifiers like regular playable characters do. Generic units have no negative or positive stat modifiers, so their maximum stats are just the standard maximums for their current class.
- Growth rates: Both generic and boss units have their own personal growth rates. For generic units, their personal growths are dependent on the class they were captured in, disregarding any potential future class changes. See Prisoner/Stats for their exact growths.
- Inventory: Prisoners do not retain their inventory from before their capture.
- Skills: Prisoners retain all skills when recruited, with the exception of enemy exclusive skills, which either disappear or are downgraded into regular skills. Skills that are unusual for a class but aren't enemy-exclusive will remain, such as an enemy Archer retaining Counter after conversion into the player army. If they do not currently know any of their class line's skills, they will learn them normally when leveling up.

Compatible enemy units
All generic human enemies in the main campaigns are able to be captured and recruited, including members of the otherwise enemy-only Lancer class. Non-human units cannot be captured at all; this includes both members of non-human classes (Faceless, Stoneborn, Kitsune, Nine-Tails, Wolfskin, Wolfssegners), and Vallite and Illusion soldiers.
Only thirteen bosses are capturable and recruitable, most of them coming from paralogues. All other bosses cannot be captured. These thirteen are:

There are 137 possible names for generic prisoner units, which are assigned to them once they enter the prison. The names are assigned to units based on their gender and nation of origin, and are divided into five sets: Hoshidan men, Nohrian men, Hoshidan women, Nohrian women, and Einherjar names. The capturable bosses retain their own names once imprisoned.

- Like the Nintendo DS-era replacement units, some prisoner names are (probably accidentally) shared with other characters in the Fire Emblem series.
- In the Japanese version, the Nohrian male name Fels (フェルス Ferusu) is shared with Pheros from Awakening.
- The last eight Einherjar names in Japanese and Spanish (the German numbers one to eight in the Japanese version; and the Latin names of animals of the Chinese zodiac in the Spanish version) are shared with the first eight Deadlords, though the Japanese version spells Sieben slightly differently (ズィーベン Zīben in Fates vice ズイーベン Zuīben for the Deadlord).
- The Nohrian prisoner names are shared with the first eight replacement units from Shadow Dragon in both English and Japanese.
- In the English version, the names Stefan, Bertram, Roland, Astrid, Ursula, and Nina are all reused. Nina uniquely is used by a character in Fates.
- Villagers have data for being captured, and their own personal growth rate, but as enemy villagers are only found in the arena or as Vallites, they cannot be captured in-game.
