Early tutorial text
There is unused tutorial text in the game, describing an earlier version of the monastery and its mechanics. Some of the terms used are different than those in the final game. It is probably for a demo version of the game.
Along with the Japanese text, there is fully translated text for English, German, Portuguese, and Italian. However, the French and Spanish translations of this text are unfinished and partially in English. The Spanish translation is almost complete, while the French translation is only about half done.

Cut group tasks
Leftover text indicates there were plans for 3 more Group Tasks in the game which were never implemented. None of them specify which skills they would have enhanced.

Trade destinations
There exists in the games files unused flavor text and UI elements relating to "trade destinations", potentially indicating that the traders around the monastery could be sent to specific locations and return with particular items. This text uses early forms of some names, and also references the location of Kupala, which was not mentioned in the game prior to the final wave of DLC. This text was removed from the files of every language in v1.0.2.

Hunting expeditions
There remain names and descriptions for activities referred to as "Hunting Expeditions" or "Mounted Training". The descriptions imply that these activities would have provided meat resources, riding experience, and potentially fish resources. They were removed from the game's files in v1.0.2.

Formations tutorial in Rivalry of the Houses
In Chapter 1, there are some leftover lines from Jeralt in which he mentions the unused "formations" mechanic briefly showcased during E3 2018.[2]

Diversion tactics in Protecting Garreg Mach
Alternate unused text exists for an alternate take on the fire trap performed by Byleth's faction in Chapter 14 of non-Crimson Flower routes, which would have involved luring the enemy to a particular area of the map rather than waiting for an NPC soldier to arrive. The "Catapult" mentioned here is an early translation of the ballista element referred as Onager in the finished localization.[3]

Gwendal's Lance?
For Gwendal's encounters in both Non-Crimson Flower Chapter 15 and Crimson Flower Chapter 16, there exist unused dialogue where he mentions wielding a lance despite only using axes during battle.[4][5]

Seteth line in Tempest of Swords and Shields
In Chapter 15 of the Crimson Flower route, Seteth has an extra line of dialogue in the script that goes unused for unknown reasons.[6]

Enemy Lorenz vs Claude in The Rose-Colored River
Unused dialogue indicates that Lorenz would have been able to betray Claude and be fought as an enemy in Chapter 16's story mission, but this scenario was cut from the Verdant Wind version of the chapter.[7]

The Immaculate One lines in The Fight For Fhirdiad
Chapter 18 of the Crimson Flower route contains short bits of unused dialogue meant for The Immaculate One. Not only their purpose is unknown, they lack the voice filter used for her lines in this form and the first line is even missing punctuation at the end of the sentence in the Japanese script.[8]

Enemy Annette and Felix in The King's Triumphant Return
Unused dialogue indicates that Annette and Felix would have been able to betray Dimitri and be fought as enemies in Azure Moon Chapter 18, but this scenario was cut from the released version of the game.[9][10]

More monster reinforcements in The Final Battle
Unused text strings indicate White Beasts may have spawned from the west and east strongholds in Silver Snow Chapter 21 rather than just from the south stronghold; this cannot be seen in the final game.[12]

10 Elites absorbing damage in For the Freedom of Fódlan
Unused dialogue between Leonie and Claude in Verdant Wind Chapter 22 suggests the link between the 10 Elites and Nemesis would have worked differently at one point (or perhaps worked alongside its current gimmick), as the text alludes the Elites would have redirected Nemesis's received damage towards themselves.[13]

Interestingly, not only scripting for this event still exists in all versions of this paralogue, it is also accessible only by an unused unrecruited version of the character.[17]

The Silver Snow Event "The Death Knight" has a trigger for dialogue from Caspar and Linhardt if they are unrecruited, similar to the Azure Moon and Verdant Wind counterparts of this event. The dialogue is identical to that in the Verdant Wind variant of the event, but it cannot be seen in the Silver Snow proper.[24]

Endings
There are a few unused endings in the game's script. First, a solo ending exists for Gilbert on the Blue Lions route should he be defeated during Part I in Classic Mode, which cannot be seen normally as he joins only in Part II. Second, a paired ending for Byleth and Hilda exists in the game's data; this ending was intended for use on the Crimson Flower route, but, as Hilda cannot be recruited in the Black Eagles route unless the player sides with the Church of Seiros, it cannot be seen in the final game. Finally, a placeholder ending string exists for paired endings.

The animated movie in which Nemesis awakens in Shambhala's catacombs after clearing the mission "Stand Strong at Shambhala" in the Verdant Wind route cannot be seen on its own, and can only be seen with "The Curse" in the Movie Gallery, which plays the two separate movie files in sequence. Despite this, the scene has a name in the game's internal data which goes unseen: Resurrection (Japanese: 復活 Resurrection).[37]
Each of the non-DLC paralogues has two related events—one before battle and one after—which cannot be viewed in the Event Gallery; each of these events has a title: the name of the paralogue appended with "Before Battle" or "After Battle" (e.g. "The Forgotten: Before Battle" or "Retribution: After Battle"). The paralogues added in DLC—Black Market Scheme, A Cursed Relic, and The Secret Merchant—do not have titles for their related events.
Gameplay changes
Prior to the 1.0.2 update, there was unused data pertaining to the Maddening difficulty hidden in the game files, suggesting it was in development earlier, but needed to be polished before release.[38] Similarly, there is also a scrapped Infernal difficulty in the game's data which is largely unfinished, and would have featured stronger enemies to the ones seen in Maddening.[39]

More defecting Black Eagles on Silver Snow?
In the Silver Snow route, there is evidence suggesting any Black Eagle student who had fallen during Part I on Classic Mode would have been able to defect and return as an enemy in Part II at one point in development (with Bernadetta going missing instead, as no chapter during the route is coded to feature her). For starters, in Silver Snow's Chapter 13, Edelgard will claim some of her former classmates joined her side after the timeskip if any Black Eagle happened to meet the previously described criteria.[42] Moreover, not only the Black Eagles are coded to replace generic Imperial Generals during specific chapters if the game considers them unrecruited (and would have shared their enemy data with Verdant Wind),[43] the event "The Death Knight" for Silver Snow also contains an unused trigger which makes both Caspar and Linhardt appear next to the Death Knight if they're unrecruited, similar to the Azure Moon and Verdant Wind's version of the event.
Unused Monastery quest voice clips
Monica, Fleche, Judith, Rodrigue, Tomas, Ladislava and Sothis have unused voiced lines for monastery quests, suggesting all seven characters were meant to have more interactivity during monastery exploration at one point in development.
Unused NPC battle voice clips
Voice clips for generic and important NPCs triggering a Gambit Boost exist in the game's files, a feature which is normally only available for playable units. Likewise, all generic and important NPCs have voiced death screams, including characters like Miklan and Kronya whose voice clips are never used in the game proper.
Byleth orders to spare/kill?
In situations where the game offers the option of killing or sparing/persuading some characters, there also exist unused text in which Byleth orders the army through in-game dialogue to follow the picked choice. The scrapped dialogue is the most complete structure-wise when deciding Claude's fate in the Crimson Flower route, as Byleth is set to say "We must kill him" or "We must let him go" depending on the prompt chosen. Meanwhile, in Ashe's, Lorenz's, and Lysithea's cases, Byleth simply repeats the text used by the choice prompt in their dialogue box instead.
Placeholder event data
There are 26 slots with placeholder event data in the game which are for the most part empty. The first ten are located between the Crimson Flower events and Paralogue-exclusive events, while the rest are located between the Paralogue events and those used for the Cindered Shadows DLC storyline.
Placeholder Monastery exploration data
Multiple unused slots for monastery exploration script exist within Three Houses. Between the Silver Snow and Azure Moon routes, there is one empty slot with no data, and after Verdant Wind's exploration data, there are 38 placeholder slots. Interestingly, one of them contains recycled conversations with Hanneman, Manuela and Tomas from Chapter 1 before one of the titular Three Houses are chosen.[44]
Unused recruitment requirements
The Ashen Wolves and Anna contain in the game's data recruitment requirements similar to the ones needed by other recruitable characters; in-game, the Ashen Wolves' availability for recruitment depends only on the completion of specific chapters of Cindered Shadows, and Anna has no requirements for recruitment.

More allied characters for paralogues
For the paralogues The Forgotten, The Face Beneath, Weathervanes of Fódlan, Darkness Beneath the Earth, Retribution, Legend of the Lake, Foreign Land and Sky, Forgotten Hero, and Dividing the World, data exists for allied characters who are required in their paralogue but have not been recruited yet, similar to many Part I paralogues in which the player can temporarily use an allied version of a required unit for it.[50]
Unused student replacements for Battle of the Eagle and Lion and To War at Gronder
For the Black Eagles version of the Battle of the Eagle and Lion, there is data of an Alliance General replacement meant for Hilda if she had been recruited at that point;[51] in the final game, she can be recruited only in the Chapter 12 if Byleth sides against Edelgard. Similarly, a Kingdom General replacement exists for Dedue in both the first and second Gronder Field story battles of the Golden Deer route, in spite of the character being exclusive to Blue Lions.[52]
Deployment slots for Edelgard and Dimitri in Stand Strong at Shambhala
Unused deployment slots for both Edelgard and Dimitri exist for the mission Stand Strong at Shambhala, which are located on the same spot used by Claude on his route. In the final game, this mission is never visited during Edelgard and Dimitri's routes.[53]

Playable Sothis, Jeralt, and Rhea data
Sothis, Jeralt, and Rhea each have fully programmed base stats, growth rates, and stat caps, as well combat, critical hit and level up quotes for when they are being deployed during battle,[54] with Jeralt in particular also having a second set of victory and critical hit quotes;[55] Jeralt and Rhea both have programmed spell lists, but Sothis does not. Jeralt and Rhea also have data for Tea Party, though Rhea's was implemented in version 1.2.0 of the game, which added a quest in Chapter 5 that allows the player to invite her to a Tea Party.

Unused monastery NPCs
Near the character IDs of the NPCs that manage monastery facilities lie three unused characters: the "Stable Hand", the "Trader", and the "Certification Proctor". Surrounding data suggests the Stable Hand and the Trader would have managed the scrapped Horse Raising and Trading features respectively, while the Certification Proctor would have allowed characters to take certifications exams in the monastery at one point in development. Location-wise, leftover unit data indicates the Stable Hand would have been found in the Stables, the Trader in the Marketplace, and Certification Proctor outside of the Officers Academy classrooms.[56]
Count Galatea
Ingrid's father, Count Galatea (Japanese: ガラテア伯 Count Galatea), has a reserved character slot with barely any data assigned to it besides his name. He is not strictly unused, as in Byleth and Ingrid's B support, his character ID is called during the scene in which Ingrid reads a letter from him in the event script that handles displaying the letter's contents. As the parameters called have no visible effect in gameplay, his name goes unseen during the support.[57]
Unused Agarthan
There exists an unused member of those who slither in the dark called Cleobulus (Japanese: クレオブロス Cleobulus) in the character data. They use a placeholder portrait, have the Warlock class, and bear Agarthan Technology as their personal ability like most important members.[58] Their location in the data suggests they would have been fought in Silver Snow Chapter 20/
Three Hopes later used the name "Cleobulus", where it instead referred to the Agarthan agent impersonating Cornelia. As such, it does not appear that Cleobulus is another character, rather another name for an existing one.

Unused DLC character
The v1.1.0 update for Three Houses, besides making Anna and Jeritza playable and adding preliminary data for the Ashen Wolves and Aelfric, added a new unknown character which was never properly finished. Unused data reveals said character is a 17 year old girl with the Commoner class, her birthday is January 1, her base stats and growths are identical to Ferdinand's, and she uses voice clips that are absent in the final update; no name was ever set. Some of her data changed throughout updates; in version 1.1.0, she was affiliated with the Adrestian Empire and had a Minor Crest of Cichol; in version 1.2.0, her affiliation changed to the Church of Seiros and her Crest changed into a Major Crest of Flames.[60]
Other - Linked Attacks
In the game's code, Bernadetta and Dorothea have increased Linked Attack bonuses with Marianne and Hilda respectively. In the final game, neither pair is able to use the stronger Linked Attack as they cannot support with each other.

Unused monster classes
At the very end of the class list (sans DLC and placeholder slots) and, along with the various other monster classes, there are entries listed for three unused monster classes: King of Beasts (Japanese: 獣の王 King of Beasts), King of Fangs (Japanese: 牙の王 King of Fangs), and King of Wings (Japanese: 翼の王 King of Wings). Given that in auxiliary maps containing a red exclamation icon, it is possible to find a specific Wild Demonic Beast, Giant Wolf or Giant Bird bearing these names respectively, these classes may have been planned to be used by them instead.
The classes appear to have assigned data identical to their used counterparts sans their innate skills, are fully functional, and they were provided unique names and descriptions.[61]

There are unused variations for both To War at Gronder and Taking Fort Merceus, seemingly meant for a potential Chapter 17 and 18 respectively, and both of their beginning logs are shared with the used variations of these missions, with the Fort Merceus map particularly reusing the log from the Silver Snow and Verdant Wind routes.[62][63] The maps have identical spawn data, consisting only of a few generic NPCs for the Black Eagles version while the other routes were left empty.[64]
